Mohammad Rafi married twice; He first married to his first cousin, Bashira Bibi, this marriage took place in his ancestral village. The marriage could not work out because his wife refused to live in India after partition because her parents were killed in partition and rest of the relative moved to Lahore, Pakistan. She migrated to Pakistan with her relative. Mohammad Rafi remarried to Bilquis Bano.

Rafi had four sons and three daughters. His first son, Sayeed, was from his first marriage. Mohammad Rafi liked to play badminton, carrom and flying kites. He was a teetotaller and away from smoking and usually he avoids parties from industry.
